I don't have any favorite fan film site.
My top 3 is simple:
Troopers
Duality
Thumb Wars
You could argue that Thumb Wars is a professional creation, but I must say I consider it a fan film. |

Its been a while, but i loved pink 5's ESB run.

Art of the Saber - Arguably best lightsaber fight (canon or fan film) I have ever seen.
Broken Allegiance - The acting and lightsaber fights are rather campy, but the plot and the special effects are quite good.

Only 3? Man, that's tough. I watched every fanfilm on the internet for a good many years (until their number started to outstrip my viewing time). I think, if I was pressed for 3...
Legacy of the Jedi (fun tone, silly twist)
Duality (I love the score so much that I've used it in some of my own short films)
The Emperor's New Clones (again, some silly stuff... but some awesome stuff, too)
If you're perusing TFN (my primary fan film site) and not limiting it strictly to Star Wars, though, Almost There and Back Again and Grayson (it's AMAZING) would get two of the spots, though.
And oh man, if Tydirium or How The Sith Stole Christmas was ever actually finished, they might upset the list...
