Capturing and boarding are two different things.

I posit that the easier way would be to use an engineered hive virus. As the Empire mostly uses humans, engineering a hive virus to disable any higher order brain function - leading to extreme susceptibility to suggestion - should be easier than in the more ... colorful Rebellion.

Couple that with some sort of idea of where the SD is going to be deployed, as well as a timed release mechanism, and you should be golden.
