I get where you're coming from, but I feel a sizable dedicated cargo space starts to move the Baudo away from being the racing yacht it's described as being, and towards being an overpriced, underpowered freighter. I think its fine to force a game party to choose between everyone having a cozy private bunk with little cargo on board, or sleeping on the cockpit floor in sleeping bags with 35 tons of stuff crammed in the rest of the ship. If they wanted a freighter, they should have bought a freighter.

As for the Gilded Lily, this is a quick and dirty deckplan I came up with based on my previous design:

It strips out most of the interior bulkheads, plates over the stairwell, and replaces the boarding ramp with a lift. Half of the cockpit lounge has been stripped out to provide extra bunk space, and the other half has been converted into an eating area. This conversion can be done without major structural changes, major systems being rerouted or new holes being cut in the hull, and requires limited rewiring and replumbing for the new crew amenities in the cockpit. This is based on the idea that the Lily's use as a freighter was more out of necessity rather than a choice on the part of the owner; she needed to make money with what she had on hand, and converting her yacht was the only way to do that.

In the end, IMO, our differences come down to interpretation of the stats, as in what sorts of liberties can be taken with said stats when converting them to deckplans. My stance is much more literal than yours, in that if a ship's stats state that it can carry 8 passengers and 35 metric tons of cargo, there must be space allocated in the deckplan for both at the same time, not one or the other. As such, I feel that the previously posted deck plan by Leon the Lion is a closer fit to a literal interpretation of the stats. YMMV.
