What I would do is create a metaplot that plays out in the background of your campaign. You could use it to keep track of the major events and how they might effect your stories.
For example, your players might visit a colony aligned with the GA in one adventure only to return in another adventure to find it's now aligned with the Fel Empire. When the pc's investigate they find that the colony is only a small part of a greater political maneuver.
